When 2 contestants are facing off at the end, let say 1 person is behind $5000.

If they get a trip on the board, even though it wasn't enough to win the game, do they still get the trip?

 Nope, only the day's winner keeps what they won, runners-up win nada outside of parting gifts.

That is correct, unless one of the runners-up was a returning champion from the previous day.  Then, the former champion(s) keeps what they have won on their previous victorious episode(s). (Pending that eligibility requirements were made.)
